Atletico Madrid striker Morata found the net either side of half time as La Roja eased to a 2-0 win in the absence of Luis Enrique.
The former Barcelona coach was missing from the touchline due to a major family issue.
Robert Moreno, Luis Enrique's No.2, took charge for the night and there were eight changes to the team -- just Sergio Ramos, Marco Asensio and Morata kept their places.
Meanwhile, there was a start at right-back for Barcelona's Sergi Roberto, while Espanyol's Mario Hermoso came in alongside Ramos at centre-back.
Spain faced a Malta side in a 4-5-1 formation and had to be patient, with Sergi Roberto almost playing as a winger in the end.
Saul Niguez had a couple of chances but it was Morata who opened the scoring in the 30th minute when he latched on to a long ball from Hermoso.
Morata added his second after the break when he headed home a cross from substitute Jesus Navas to seal the three points.
