Sergi Enrich scored a 72nd minute winner as the Basque side came from 2-1 down to win a five-goal thriller.
It was Eibar who surrendered a lead in the first half, Charles' early penalty cancelled out by the in-form Stuani.
Stuani then made it 2-1 in the 40th minute, completing the turn around with his eighth goal of the season, but Girona were soon pegged back.
Anaitz Arbilla drew Eibar level and they went on to seal the three points through Enrich in the final 20 minutes.
