Toni Duggan went close early on before Hamraoui hit the bar and Vicky Losada struck the post as the Catalans were well on top.
Hamraoui struck just after the hour mark and Barcelona survived a late Bayern assault on their goal, with Sandra Dabritz striking the bar in injury time with a free-kick.
Barcelona host the second leg next weekend as they bid to reach the final against either Chelsea or Lyon. Lyon hold a 2-1 advantage from the first leg of that tie.
