Yannick Carrasco opened the scoring in the second half after good work by Diego Costa to tee him up.
The second goal came when Angel Correa dribbled inside from the left and squared for Kevin Gameiro to tap home.
Atletico notched number three after Fernando Torres played a good through-ball which Vitolo raced on to to fire home for his first goal for the club.
