He converted after Dani Carvajal’s low cross, with Deyverson and Edgar wasting chances for Alaves before Isco made it 2-0.
Defender Nacho chipped in with a rare goal at the death after Gareth Bale’s free-kick bounced back off the bar to him.
Madrid did not play well and were booed by their fans during the game, before Isco and Nacho’s 85th and 88th minute strikes put a positive spin on the scoreline for the hosts.
Earlier in the day Sevilla failed to beat Sporting Gijon at home in a 0-0 stalemate, staying fourth after Atletico leapfrogged them into third by beating Malaga on Saturday night at La Rosaleda.
