Neither side made many good chances in the first half but Atletico improved after the break with Diego Costa going close.
Eventually Renan Lodi crossed for Morata to nod home after 78 minutes, the goal which won Diego Simeone’s men the game.
Atletico were without Joao Felix, record signing, who is out injured for four weeks.
“I don’t think we lacked spark, it seemed we were in the game in every moment,” said Simeone.
“Maybe we weren’t accurate in the final yards, but we gave the game the attention it required.”
